In the present tense, no pensar que is nearly always followed by the subjunctive; however, when referring to the past, the negation (e.g. no/nunca/jamás pensé que) is frequently followed by the conditional or iba a when talking about prospective events.1
Similar to the negation of verbs of perception or knowledge such as ver or saber, the use of the indicative suggests that the speaker is declaring the information to be true at the moment of speaking, despite the fact they were unaware or doubtful of it in the past, e.g. no vi que había un coche, no sabía que tenía que pagar.
"[...] usar el indicativo para dar a entender que, aunque en su día el hablante/escritor pudiera albergar dudas con respecto al contenido de la subordinada, en el momento de la enunciación (entrevista /ensayo) lo acepta como verdadero".2
In fact, the conditional and iba a are far more frequent when referring to something that has indeed happened.
"El que el indicativo predomine con los verbos referidos al futuro hace suponer que donde ya hay una referencia al futuro, perspectiva temporal que implica contingencia y, por tanto, ausencia de compromiso, el subjuntivo se considere redundante".2
-Nunca pensé/imaginé que llegaría a esto — I never thought/imagined it would come to this (≈It has come to this but I never thought it would)
-No pensé que iba a terminar a tiempo — I didn't think I was going to finish in time (≈I did finish in time)
-Nunca pensé que llegara/fuera a llegar a eso — I never thought it would come to that (≈I didn't think that; it may or may not have happened)
-Jamás pensó que pudiera/podría ser así — He never thought it could be like that
It is similar to the verb saber (see discussion) in that, by using the subjunctive, the speaker is not declaring that it is true, while the conditional or iba a suggests the speaker believes the fact in the subordinate clause to be true - see no declaración)
"Al usar el subjuntivo el hablante parece manifestar su duda con respecto al carácter veritativo de la subordinada".2
-No sabía que Juan tuviera novia — I didn't know that Juan had a girlfriend (does he??)
-No sabía que hubiera que pagar por esto — I didn't know you had to pay for this (do you??)
-No sabía/ pensaba/ imaginaba que tendría que/iba a tener que pagar por esto — I didn't know I would have to pay for this (≈I do/did have to pay)
The subjunctive is the normal choice, however, when referring to simultaneous events in the past. (For nunca pensé/pensaba contrast -see discussion)
-Nunca pensé que estuviera mintiendo — I never thought he was lying
-Nunca pensé que fuera él — I never thought it was him
-No pensaba que se tratara de una estafa — I didn't think it was a con
